En el año 2005, una terrible amenaza irrumpe desde las profundidades de la Tierra: los Zonders, unos monstruos alienígenas que desatan el caos en Tokio. La única esperanza de la humanidad reside en la Gutsy Geoid Guard (3G), una agencia secreta y su arma definitiva: el imponente robot gigante GaoGaiGar.
El piloto de GaoGaiGar, Guy Shishio, es un ex astronauta cuya vida estuvo al borde del abismo dos años atrás, cuando los Zonders llegaron por primera vez. Fue salvado por Galeon, un misterioso león robot, quien lo trajo a la Tierra. Su padre, Leo, aprovechando la tecnología de Galeon, reconstruyó a Guy como un cyborg, preparándolo para enfrentar a los invasores. Ahora, con Galeon como el corazón de GaoGaiGar, luchan por proteger el planeta. Los acompañan robots transformables y Mamoru, un joven con la habilidad de purificar los núcleos de los Zonders, quien parece tener un vínculo especial con Galeon.
