En el año 0071 de la Era Cósmica, la colonia espacial Heliópolis se mantiene al margen de la guerra galáctica entre Coordinadores, humanos genéticamente mejorados, y Naturales, la gente sin modificaciones que habita la Tierra. El resentimiento de los Naturales empujó a los Coordinadores a buscar refugio en colonias espaciales.
La vida de Kira Yamato, un estudiante Coordinador en Heliópolis, da un giro drástico cuando ZAFT, la fuerza militar de Coordinadores rebeldes, ataca la colonia para apoderarse de cinco prototipos de robots de combate: los Gundams.
Aunque ZAFT logra llevarse cuatro de estas poderosas máquinas, Kira se alza con el control del último Gundam, el Strike. Tras sobrevivir al ataque, Kira y sus amigos se unen a la tripulación del Archangel, una nave de la Alianza Terrestre. A bordo, los jóvenes soldados se enfrentarán a la brutalidad de la guerra y al dolor de la pérdida.
